Of course it's about Ben leaving. Not only did he write a song in response, but the signs are obvious.

-They though they could trust him and that everything was copasetic. But he abandoned them.
"Left in the wake we man our own driftwood orphanage."
-Orphanage meaning the band. Maybe they referred to the group as that because they were 'leaderless' (the frontman of the band left).
"He punctured holes in the floorboards,
to flood the bow just in time to bow out."
-Maybe he messed things up and left without making an effort to help resolving some of the issues.
"Abandon ship.
Mayday, Mayday
Swim towards shore.
Our captain is overboard."
-They were in distress and not sure what to do.
