I think of this that they're trying to say that christians can do things that give christianity a bad name because we're sinners too. I see it kind of like people need to look past the people who represent this's faults, and look toward what it's really about: ("don't let all those who come in christ's name fool you"). Because christians are just people too: ("if while we've been on our knees our eyes have been closed to all the pain and suffering, i cry out, "god, forgive us!""). I guess that's just my interpretation.
But it's a good song.
