i'm kind of baffled by the lyrics too. he's laying with this "mona lisa," most likely a really complicated girl, or a girl who's just stoic and unemotional. "Crimson and Clover" could be in reference to any song that's playing in the background because the phrase is in so many other songs.
i think that he's finally got the girl that he wanted but now he realizes that it's not what he thought it would be. he asks for his lonely life back because he loves the thought of missing this girl more than the actual girl in the flesh.
