You'd be suprised how many songs are fictional. In my experience, if songs draw too much on personal experience, they start to rely too much on listeners liking it because they can "relate to it so much". Which is how you end up with Dashboard Confessional. I'm getting off subject, though. Awesome song, but I'm not sure about it being about killing someone.
I see more religious symbolism in the song, referring to the church (duh) being red. I think it's about how so much of religion is based on hate, rather than the love it's supposed to be. (see the website www.godhatesfags.com)
