To me, this song speaks of someone loved very much heart falling away and rejecting God and following their own way ("I know where you're going, and that's the hardest part"). The second verse speaks of the immense burden felt for the person, to the point of "burning tears."
The message of the song is that God is in control, sometimes we just have to let go and take refuge in His wings (Psalm 91:4). At the end of the song ("If it were mine to give I'd give you your own time") it is realized that there is a constraint on this life called time, and that God is waiting to "cover all our helpless souls."
