No I don't think it's all about JFK at all. I think it may be more to do with politics in general. I'm not totally sure with all of the ins and outs of the song. I think they're basically trying to say people are getting tired of politicians lies and deceit ("The smoke and mirrors, The lies that wind your tongue"). And the next 4 lines in that verse are saying that people are getting angry and impatient with their governments, as they destroy all the good things in society.
And then they use the JFK assassination as a way of signalling peoples anger ("shoot motherfucker"), and also a sign of possible things to come in the future if governments continue with the way they are.
