He's basically just telling her how much he loves her and needs her, and how much he misses her. She paints him blue because while he's away, he thinks about how much he wants to be with her- and that saddens him because he can't. The yellow-on-blue simile could have to do with primary colors. Or it could also mean, well- yellow and blue are two somewhat contrasting colors that play off one another. You wouldn't expect them to look good together, but they do. Like those really ghey (I mean...awesome) Abercromie and Old Navy shirts that are dark blue with yellow stripes. Maybe what he's saying is that they are perfect for each other, even though at first glance they seem to be incompatible.
