He wants to be with this one person but knows that's not what they want and he's wondering if he should just let them be so they can be happy.

He's saying that he'll wait hoping that the person will miss him and come back, but he knows that it won't happen. Anyway, that's just my interpretation of some of the lyrics... Great band.
