mike patton apparently to this day, hates the internet, maybe computers in general.
Mebbe his new pc wasn't working and he was on the fone w/the 800 number and the tech support clown was basically giving him no help. Saying "nothing" in millions of ways and words. He bought the thing, and taught the thing, and fought the thing but they told him it was acting normal but he felt they were keeping him dumb. Obviously they weren't listening because they were missing something and he still felt dumb. In the end they were still empty since they had no advice to give, so he's boxing it up and sending it back. Why's he naked? Well (a) he's Mike Patton, and (b) they're keeping him hot, weren't you listening? This all leads to him feeling Helpless in the next track.
The part that I don't understand is the "I taught the thing" line. What does it make reference to? If it was "I was taught the thing", it would make much more sense. But many lyrics are written without the intention of making sense.

It may just be as simple as relationships people have with their computers - be it, just a general comment on society rather than a personal experience - hence being naked while using it. It's a 'love' ' hate' relationship... eh, just a random comment fro me.
A possible meaning I've thought about myself is that the song is about communication via the internet on forums etc.
Being a forum addict of many years, I can see that people say nothing in lots of words and ways. If this is the meaning, "Naked" could mean literal, or bare and honest. If literal, it wouldn't be for a sexual reason, rather you're comfortable wearing whatever you want in your own home
But I guess the lyrics are more pointing towards a hatred towards the computer - A frustration aimed at the computer not aiding him in his tasks.

Knowing Mike Patton and FNM, the title is probably deceiving. It's probably not false, but only in the context of the song. That is, he is "naked in front of the computer" in a different way than the normal.
I believe the song is about the overwhelming amount of pornography online, and how the internet and pornography are destructive in nature. "But they're keeping me dumb and hot." Computers are constantly stimulating us, using "millions of ways and words to say nothing." They keep us happy with porn, and we get collectively dumber because we're wasting our lives sitting naked in front of computers.
In a interview Mike Patton mentioned that "Naked in front of the Computer" was a reference to a website of the same name. That doesn't really explain the meaning of the lyrics though.

If no one got this yet I'm surprised. My inbox is full, my mouth is full of things to say, my life is full because I have a computer, and now my hard drive is full. Basically the rest of the song goes on about how computers keep our lives "dumb and hot" because we can be anyone behind the veil of anonymity, and even without it we talk to our friends in different ways and perhaps behave as if we are younger, or something we're really not. In short the internet saturates our behaviors until all that left of us is two characteristics: "dumb and hot".
