The song seems to be about the apocalyptic and destructive nature of chaos wreaking havoc upon the world. Whether or not this entity they describe as "God's assassin" is a representation of the destruction mankind unleashes upon themselves is not stated, but I believe that is what they claiming it as. Later it reinforces the idea of the Destroyer as a formidable force, forged in metal and devoid of mercy or emotion, and emphasizes the all-encompassing and catastrophic nature of its impact, likening it to a killing machine and symbol of Armageddon. So it's very likely the Destroyer is mankind's technological creation that has turned against them, with many claiming it is a soldier of god to dispense justice for our crimes.

It can be seen as both a metaphor for our desire for destruction, and a literal force born into existence to kill humanity.
