I think this song is about how humans or love itself can not flourish if is abandoned or withdrawn from for too long. Eventually it will die & perhaps take everything else with it.
In my view this song talks about a higher self or god who tries to communicate with the human part, who has forgotten him and is letting it die. The tree symbolically appears as life, which have all at their feet, but that can do nothing to save them and so says come to me my dear (death). When they finally meet after a difficult path (reference to the stones), the encounter with the inner Christ (the cross of the two nailed boards). He asks him to stand by his side and tell him all the stories that he have lived. But the ego's last desire is to return to the river below to find out what it lacked with a new life (The source, the river, to die in the sea).
