The song, to me, seems like it's about the narrator, who has gone through a terrible time with an abusive significant other (My black-eyed love has left me bruised/Broken and battered, and feeling confused), and that he is no longer a stronger person, but a more passive one because of the damage done to him (A captain on his sinking ship/King into battle, stiff upper lip). Not too sure about the "Rain down on freezing bones" verses, though...
