This seems to be the point of the story at which the POV character (unnamed, as I recall) is imprisoned for ten years, and on the walls of his cell he carves a confession of his sins.

I personally think that this is about the protagonist's confession at Alpheus' cathedral. With this, he "betrays" the Veritas-symbol on his chest, because he doesn't want to live the lie anymore. I believe that the second stanza is from Robert's point of view, with "And tonight you die in hell" meaning that he is on his way to his brother and planning to kill Aurora.

If the 10-page book is any indication, I think this song comes after his ten years in prison - when he confesses to a judge of all that's happened, and Robert gets imprisoned in his stead. This should explain the lines "tonight you dine in Hell", and "standing in the summer breeze, inhaling life again": Now that he confessed, he is finally free - both of his imprisonment, and his guilt.

Call me crazy, but this one sounds like either a tribute to, or a stab at Roy Khan.

You're crazy (only 'cause you told me to). Silverthorn's a concept album, so unless Thomas and Tommy K. have some pent up severe dislike for him, the song is completely unrelated to Khan.
