I believe this song is really about him as a young boy going out and beginning to experience the world and life. He is "running" from parents, etc. On his path to becoming a man with his own ideals and life experiences.
I think the song is about the journey from childhood to adulthood. In the video we see the little boy coming out from a single building ending with what looks like a big city, I think this means that the boys world is expanding, and he can't face it as he is. "This world is not made for you" so he has to run, he gains a sword and a shield in the process of running, the experiences he needs to face this new world. The "child" persona has to hide for now, and he will return but in the form of an adult, I think this refers to the age where a person is no more a child but not yet an adult, which is a confusing phase, but one must do some running and growing up to triumph and this process is considered natural "This race is a prophecy"

I always hear this song as one about a boy who is struggling with society, not fitting in and/or feeling like an outcast.

I think that's applicable to many situations, a gay person in the closet like someone else said, a misfit, a bullying victim.. etc
The song itself feels like an older version of the bo comforting him. Reassuring him that tomorrow will be better, that he'll be a man and will explore different places of the world and so ultimately wouldn't have to live with those same people he despise for the rest of his life.

This song is so awesome. I love Woodkid! Love the music video too. The mv is damn epic and the monsters are so cute!!!
There is also a book called Run Boy Run, and it's about a young boy running from the Nazi's. The boy live in the forests and fields, and farmers help him to avoid the Nazi's. I think it's unlikely that this song is based off this book, but it does fit the lyrics and tone of the song, and it even loosely fits the music video
