I think the song is about a person who has given up on life and has gone through bad things, and just wants to be taken to a place where they have no worries.
This is probably Neal Morse's writing, he's very... hmm let's say religious.
This song probably is about the afterlife. paradise. Blue Ocean = Heaven.
There's tons of allusions to that... river meets the sea = life meets the eternal life city made of glass = a nice imagery for heaven where our emptiness is gone at last = when we're complete once we meet God. to a world beyond space and time = that sound like a place like Heaven doesnt it? :) Where we never have to say goodbye = we would never have to say goodbye if we are in paradise enjoying eternal life, wouldnt we?

This has to be my favorite song from post-DT. I really love the influence of Blues Rock meets Prog Rock a.k.a. Quality Rock, I never heard Steve Morse's Deep Purple era. But I really adore Transatlantic. :)
