The way that I read this song is about loss of religion, particularly if you reside in a majority religious group/community/country.
It starts out that you don't question what you believe in, because you are not supposed to. Then, as you start to think about it more, and in more detail, you find out that the stories you were told have something that doesn't make sense, for one reason or another; so you get curious and look for more information. As you do, you find out that all you have learned from this group etc. is based on something that you don't believe in. When you tell them about this, and possibly try to get them to see what you see, they get aggressive at you, and so you stand up to them.
Just wish that I had a proper grasp on the Latin parts of this song (Google translate isn't helping much) and more knowledge to the references of "the few who died for all."
