I don't know what the overarching meaning of the song is, but just to point out the obvious, "Bloody Mary" seems to be an allusion to Mary Magdalene, a disciple of Jesus (though she didn't get credit as such from history because she was female). Mary is often (incorrectly) characterized as a former prostitute, which is possibly related to the stoning reference.
That being said, this is Lady GaGa, so I doubt the song has any deep religious significance; she's probably just playing with the Christian symbolism for artistic/controversy value.
I'm sure it has nothing to do with the song, but the real "Bloody Mary" was Mary Tudor, a 16th century Queen who was infamous for brutally restoring Catholicism to England (burning several hundred people at the stake in the process).
I was quite surprised by the heavy use of Christian symbolism in GaGa's new album - I sort of like it, though.

Lol at electricgrrl. It's nothing negative, just truth. I like the symbolism as well. I'm a Christian but I don't take things incredibly serious. I find things like this kind of interesting to interpret.

Let's not forget that Queen "Bloody" Mary is an historical figure who was a relentless papist as she attempted to turn England back to the Roman Catholic Church. Mary went on to burn reformers (Protestants) at the stake.
Gaga is a strong christian, feminist and says she is really inspired by the women of the bible that's why she sings from Mary Magdaline's point of view in both Judas and Bloody Mary, though the messages to both songs are not biblical and cranky christians can shut up about Gaga being blasphemic she is just using the bible for reference which is much better than what it's doing otherwise(letting cranky christians ban things and get mad for no reason).
