I think the song means that the ocean sways the pain and you can just go to your happy place and just forget the world and it's issues.

It's not about the planet Neptune at all, but is actually a reference to the god Neptune and ocean floor valleys. The song is about reincarnation. In the first verse he mentions a past life where he was wounded in a battle as an Atlantean.

Apparently (according to the lyrics) Hendrix was a believer in Edgar Cayce-esque theories of Atlantis--specifically it re-emerging from the depths of the Atlantic Ocean in the near future due to Earth changes; and that many people alive today are reborn Atlanteans come back to work out Karmic debts for destroying a continent in the past.

The lyrics are pretty plain on this if you're familiar with that stuff.
