The only important line here is the fourth. The stains are irreligion or corruption. Yahweh made the flood to cleanse corruption, and will do so again when the corruption is complete.

Angels cry poison rain because they are corrupted. Rain used to be seen as Angel's tears, so poison rain would be corrupted angels tears (as poinson rain is corrupted rain in a sense)

"By the morning we'll be gone" means that since "Heaven's up against the Wall" the Ministry of Saints will be gone by the morning. They represent the uncorrupted portion of the religious.

And I can't find any more meaning in the rest.

I think that this song could be about angels falling from the grace of God and eventually becoming demons, who grant you some wished, but "by the morning" they'll "be gone". Still confuses me though...

i think that this song means to free yourself from religion telling you what to do or don't so heaven's up against the wall, changes hold sway, the angels are the "bad guys", and the ministry of saints travel from place to place convincing people not to be slaves of religion (hence we can make you anyone) OR there are the bad angels, poisoned rain and stuff, so the ministry of saints will judge the angels and punish the bad ones when the seventh seal is broken(the judgement day) and that's also the flood i dunno, complicated song
