this song is about a guy who has a long distance relationship, who is hoping the girl wants a closer relationship, maybe she is the reason they are far apart and she can change it.
I don't believe this song refers to physical distance.It says "Don't you wish I was something more than mystery to uncover" that gives a hint that maybe he doen't understand her thats why they are not so "close",
I don't think this is about physical distance either. Nothing to really back it up - the lyrics could go either way. Something about the mood of the song suggested to me that he's talking about an emotional distance that's developed over time.
