So... it's about somebody stuck in a job in Tokyo, possibly a spy/detective/something similar ("man down in," "circles around the case," etc.), but also possibly an engineer of some sort. It's not clear to me (at least) whose voice we're hearing (maybe several?). "Soul of a new machine" is presumably a reference to the book of the same name, which is about work for the love of work and so on. Or perhaps it's just a Pink Floyd reference?

But really it's about, well, loneliness and existence and purpose. And Tokyo. Maybe. And it's kind of depressing but so beautiful and fascinating all at the same time!

SH "did" do a previous song called "my japanese boy"

My guess is that the song is really about a failing relationship. The protagonist doesn't "want" the relationship to end, but it seems unavoidable. Her lover keeps ducking the hard questions (moves in circles around the case), and instead attacks her for making him feel uncomfortable ([You] keep on asking why I put you in this place)

SH did release one previous song called "my japanese boy". Probably one of the band members had a crush, and one or more of them found Tokyo in particuar, (or the people in it) to be lonely and unavailable, despite its flashy surface.
