This song is about Gay relationships I think, and how the Church doesn't agree with them.
this is how i hear it... only slight changes, makes a bit more sense though.

It's about a priest and his former (male) student falling in love, and how they are ashamed because they know that no one will approve of it because of who they are.

I agree about the homosexual relationship. I would also like to point out the play on words with the title "Bad Sects" which ryhmes with "bad sex," what homosexual love-making is often considered.
am i the only one who thinks "threading the sanctuary" should be "threaten the sanctuary"?
Saying "You'll never live this down" fifteen times in a row kind of reminded me of going through the beads on a holy rosary.
