I thought it was obvious the first time I read the lyrics that this is a song about going 'under the knife', i.e. having a surgical operation.
He is given anesthesia, and is unconscious throughout the whole surgery (wake me when it's through). He feels he'd rather not feel or see anything from the surgery, and chooses to be injected with anesthetics.
First off, great song, I am a big fan of Rise Against.
I really think its pretty obvious what this song means, but I think its always important to remember every song has a different meaning to everyone, and that the artists meaning isnt always what we need to look for.
To me I see this as a person who is stuck in a corner and is at the point where they cant come up with the courage to try to escape. They thing that if they simply close their eyes and hope for the better that eventually everything will be fine.
At least thats the biggest meaning I see, but like every Rise Against song, there are always several meanins in addition to interpreting things differently.

I;ve got no idea what this is about, but it seems like he's going through some shit in his life at the moment, and is rally trying anything to not have to deal with it, such as drugs. It's gotten to the stage where it feels like his life is a dream. Someone out there must know what i mean.

@ninjamonkey I think i know what u mean. it's like he's going thru something and he just needs to block it out untill its over.Path of most resistance sounds like he's just hit a really hard stretch in life and can't take it. needs an escape, to let it pass by
While surgery and anesthesia seems like the obvious things this song is talking about, but to assume that's the complete meaning of the song seems kind of superficial. More likely or not they probably meant for us to relate a deeper meaning to the song with which the surgery and anesthesia is used as a metaphor
Rise Against is probably my favorite band and this is definitely my favorite album by them. Most of their lyrics tend to have meanings on several fronts and one of them is defintiely in a political and environmental vein. This album has huge ties to those topics. Like I said, their songs can be looked at in many ways, such as The Good Left Undone can be viewed as about a relationship or about what we're doing to ruin our planet or not doing to save it. I think this song is directed toward what's going on in the Middle East. He's basically saying it's so bad, just put me under so I don't have to be there for it and when it's over and things are better, wake me up. Like anesthesia for the problems there. Just my thoughts.
