Tegan was talking about how she used to have anxiety issues when she would get up in the middle of the night to go to the bathroom. She would walk out to the living room and just freeze, unable to make it to the bathroom or back to the bedroom. She said her girlfriend started walking her to the bathroom at night and it became a regular thing, even after they moved. So I think "When I get up so do you, when you get up I sleep right through," is talking about that.
On an interview with AfterEllen Tegan said this- TQ: I have a song called "When I Get Up" that I actually wrote in bed. One day, not feeling very good and laying around, my girlfriend and I were just hanging out, and I never played guitar in front of her, never wrote any songs in front of her, we just weren't like that. I pulled out my guitar and started f---ing around, so I started writing, "When I get up" and made up a chorus line, and she's like, "Hey, that's really good! Hold on!" She got up and got a piece of paper and a pen, and she wrote it down. I was like, "Oh my God, that's so cute."
I can't believe no one has commented on this song yet. OK, I guess the lyrics are kind of self-explanatory... but it's just so beautiful. It sounds.. delicate.

I love this song too, but because it's so applicable to my girlfriend and I. She is a light sleeper, so if I have to get up for work before she does, she always gets up with me any way. But I sleep like a rock, so when she gets up before me I always sleep through it. That line is probably why I like this song so much.
