It's a possibility, but I don't think that he'd use it the way that the world talks about it. Believe it or not, in the right setting, doing the nasty isn't nasty. So if any of his songs are about that, they're in a way that is a little more tasteful than how everyone else expresses it.

The words and the way he says "cry" just makes my heart melt.
Anyways I think this song is about little miracles that happen everywhere and if these things can happen then why can't our relationship work out so he calls out to god for help because he misses the girl

Anyway, the guy sings about the love of his life which he lost. That's why he's calling out to her and begs her to come back. With ".. what we've done" he means just breaking up. The only thing I wasn't certain about is if he's calling (in the first line of the chorus) to God but it's free for interpretation.
