I know it's something Biblical, but I don't think it's about Jesus.

When reading it, I instantly thought of Jonah, and how he tried to escape God's plan for him to witness to the people of Nineveh.

"I chose a different way But there's nowhere I could hide From one end of the world To the other side" This talks about how he ran away to the ship to try to escape God.

"Can you hear my thoughts I know what I have done You are all I've got And I don't want to run" This refers to Jonah deciding to be cast into the ocean.

Even the chorus relates to the Jonah story. "Send your word From on high So this part of me will die"

What's with the St. Peter references?

Actually this sounds most like it's talking about Peter after he denied Christ. .
