I think it's interesting that her love is lost at sea, and she very much is too. The town is described as rain swept, with "sea salt tears swimming round as the rain comes down". These are very direct references to ocean water. Hence, it seems that she, too, is lost without her lover, in her town which is so like the sea. Both are lost at sea without each other, so the title could be from the perspective of either lover.
Maybe everyone assumes it's a woman because sailors (stereotypically men) are usually the ones who are lost at sea. Whatever though, it's still unfortunate for him/her/it.

I think this song could be related to Bob Dylan's 'Boots of Spanish Leather', which opens with the lyric:
"Oh, I'm sailin' away my own true love"
If you read the rest of the lyrics to that song it makes a lot of sense.
