This song is about wolves! Or better, a wolf that has been caught by humans.
"Dragged out from my home, my lair Earmarked me, hurt me, burned me"
They earmarked him and so on and now he sits in a cage.
"I must be freed or I will die..."
These animals need their freedom.
"Freedom has a meaning for me, howl with me"
That sentence is clear, I think. And there it is also clear that the song's about wolves ;)
Noxwolf just about said it, animal cruelty, in this case, wolves, not warewolfs.

"The Cage" is a wolf story. A wolf is locked into a cage and you have to save it. There's a certain kind of "get free from the chains" side to this story. There's not always a deeper meaning to the lyrics, because if you start dealing with the bad things in the music, you can totally ruin the music.
One word... "Freedom"
This song is definitely about wolves and how they are supposed to be free as opposed to being caged up. However, this can also be connected to slavery as the lyrics can symbolize a slave as a wolf.
Too lazy to go in depth but this is basically the premise of the song.

I reckon the guy isn't too glad with his girl. It seems she won't let him be himself all that much, and it's killing him.
"What you have done to me has made me bitter and cruel" This line would emphase that thought.
You can interp this as an old norse myth. The myth is about the wolf Fenrir a child of loki. As the myth says, fenrir would by the one that would destroy assengard (the place where the norse gods lived). This would also mean the end of midgard (the place where the humans lived). So the gods took fenrir as a prisoner, but fenrir started to develop even more hate to the gods. At one day when ragnorak (the end of both worlds) is there fenrir will end the world of gods and humans.
the roots of the song could be from the norse myths of Fenir, like Munin says. the werewolf
the soul of the song, i feel though, could be of a prisoner who is finally escape from a nightmare that they were innocent from. they keep running, always looking to be untamed. they find out why they were hurt, and promise to get their revenge against who (or what) ever hurt them.
