Sorry just want to add:
-he still believes her false promises that they could still be together happily and forever.
-the imagery of falling in love on a Sunday and his references to God a few times throughout the song could additionally be alluding to how Christian people go to church and celebrate God and salvation on Sundays, but then on Mondays and throughout the week 'drift away' from God and act differently; they may not carry the same outlook of joy, love, and hope on the days of the week other than Sunday.

I'm not entirely sure, but from first analysis it seems like it's about a relationship that flourished when the narrator and his love interest were younger though approaching adulthood (hence the last day of the weekend: Sunday, being the day he fell in love. It's still the weekend (youth) but it's almost over (approaching adulthood)), a time when they had less responsibilities and could live in a more relaxed, blissful state--as people do during the weekend, when many people are off from work and make relaxing or recreational plans. So he falls in love with this woman in a 'weekend'-like joyous phase of life. But as they got older, and the relationship evolved, life got more busy and stressful, responsibilities loaded up, and things weren't the same between the pair anymore. Their relationship became akin to a monday morning, your weekend fun and happiness switches to dread, distractions, busy-ness, and handling the hardships of work. Perhaps he didn't put enough effort into maintaining the relationship, and thus drifted away; they became distant from each other. He just wants to get back to how the relationship was in its earlier "weekend"-like days.
However, his woman doesn't seem to have the same desire to get back to those days. It seems like she wants to break up. "You can't change people's minds" -- her mind is made up about ending their relationship. "Was this your parting gift?" -- suggests she is the one who wanted to leave, as the person who acts as a guest (someone who comes and then goes), they leave a goodbye gift. Her 'gift' or result of wanting to leave is him getting beat up over the loss of his significant other.
The third verse, "I still believe your lies" seems like he could be describing not-so-much lies but promises this woman made of being together forever that turned out not getting fulfilled. He says "You don't have to die" in the hopes of getting back to a happy relationship, so he suggests instead to "Go to heaven"--that is, to be resurrected/revitalize the relationship or her feelings.
So overall, this song might describe how the narrator feels in the days before the final goodbye to him and his 'weekend' woman's relationship.

I think zart111963 is on to something...
Honestly this song is so confusing hahaha. To me, its maybe not so much the friend zone but perhaps he wants to become closer to a love interest. However, that person only opens up to a limit and is otherwise not letting him get very close; something she seems to do for every guy before Alex and he is no exception ("There's no need to show me around baby, I feel like I've been here before")... its pointless to entertain the idea of furthering the relationship if he knows already that she "wouldn't fold", as if this is her pattern with men ("patterns on the ceiling"): every guy she's with is reckless and loses himself in the romance ("the cracks in black out blinds"), while she is feeling fine, she hasn't let her guard down. I guess he deems this life that she lives as one that is very dark; love is the light, but her heart is closed.
In the present situation that mirrors their relationship, Alex knows already that she will send everyone home at the end of the night, including him, Alex wonders if she will kind of ironically show him hospitality in pouring him a drink as he leaves ("one for the road'). It is a gesture that is both welcoming and pushes him away at the same time.
The last verse doesn't really fit with my interpretation though. Maybe he's wishing her well and hoping she doesn't fall apart from the close-calls to falling in love as well as loneliness she's chosen for herself ("the mixture" of being both with someone but distant, "don't get that sinking feeling, dont fall apart").

"It’s too late in the day to tell me I’m off the path. We’re already in the aftermath". Telling her she made the wrong choice(s) and that she's not on the path thats expected of her to be on (like a more 'righteous' path or 'logical' path) won't make a difference, since its too late for that, the consequences of her decision are already being dealt with.

She feels overall regretful for causing troubles because of her decisions, but what's done is done. I think also, the title of the song, "clone" puts an extra emphasis on the fact that she is not a clone. She is not her old self anymore--she's grown--and she is also not society's clone that complies to normal expectations. She follows her own gut, even if the results arent so great and even if she lets people down, she is her own self.

"It’s too late in the day to take you on all the rides" this is a metaphor for the disappointment you feel when you cant go on all the rides at an amusement park; the rides represent the hope her loved ones have for her in turning her life around, and coming back to the person she used to be. Yet she's saying its too late for that. She cannot be who she was before.
"I was afraid to tell you that" she didnt want to tell her family upfront that their hopes were of no use, and that it was too late.

"Back to that photograph, can you clone me?" The photo represents her old self, the one that those that are close to her want her to be again. Since she cant be that person again, a clone of her old self could fix the problem.
"I look like everyone you know now" could hint at what her 'wrong' decision was: she's become like everyone else, generic

I think this song is about letting someone down or disappointing them by changing, or making a decision(s) that, to the other person, wasn't right. But to her, it made her "stronger yet".

Emily takes on the voice of a person who made a choice that she regrets yet she made this choice because, maybe she needed to, or she felt it was right.

Like @screamingly said, she takes risks on many of her decisions that turned out to be good. "Nothing I’ve ever done right happened on the safe side"
However, not all of these risks turn out in her favour, and this particular decision(s) in this song had a bad outcome in her family's eyes."It’s the other way, I’m missing everyone I know now". It seems she's become disconnected/distanced from her family
