    To elaborate a bit,

    "and she said that she wanted to stay but she cannot it's time to leave and she said that she wanted to wait in heaven, where she will be happy.

    I think that's saying that she didn't want to die, but she couldn't help it, and Nathaniel is asking somebody (God?) why his prayers weren't answered. He believed in him, and he failed him?

    And I'm guessing the sweet sound is her voice.

This song was originally written by a guy called Peter Gutteridge. He was one of the founders of the "Dunedin Sound" a musical scene in the south of New Zealand in the early 80s.
