Not just religion; any ideology or philosophy, the followers of which feel the need to force their way of thinking and living upon those with weaker wills.
I think they're using zombies as a sort of loose metaphor for religion, getting in your brains and causing you to seek out the "uninfected" to share your disease with them. It's an awesome metaphor, and I'm glad it's not an outright religious bashing. After all, Catholicism (and thus Christianity) and Islam are just about equally messed up, no matter what your bias is; this is in contrast to the far more peaceful and accepting Hinduism and Buddhism.
It's only those 2 lines that directly refer to religion ("As it has for 2000 years / It's infected the Hindus, infected the Buddhists"), so that's the only clue tying it in as a religious metaphor. Otherwise, yeah, zombies.

Seems like you typical virus from a zombie movie to me.
It's an interesting theory, and it has a very valid point... but as people have pointed out, the only religions/ideologies in the song itself are Hinduism and Buddism. Religion wouldn't make the followers of these religions cry. It's the same when you look at the yearsof infection (2000), most established religions are far older. But, dude, I'm not getting that. To me, this seems like a song about literal zombies, a post-apocalypse world filled with stumbling brain-eaters and a few last strongholds of civilization. At least, that's my own personal opinion answering the question "What does this song mean to you?". Sometimes a fish is a fish is a fish.
