I think the title character is the arsonist who is burning to cleanse. Heat is a source to sterelize, and he sees evil in the world around him. He burns the town to cleanse it of the evils he perceives. Fire is also often associated with hell, so it has double meaning here. The second verse it the character reeling in his own guilt both at his actions and just in general seeing evil in everything, especially himself.
Ultimately it may be a theme about people riding the fire and brimstone mantra too much, thus the emphasis on churches. I have noticed a lot of pro spiritual/christian themes throughout JJ's lyrics (I am not a religious type myself, but I respect and appreciate those who are), and much anti organized religious themes too. This may be one that explores the damage done in the FnB routine and creates an unintended monster.

I think this is about how corrupt the world is. The first part and churches and buildings burning is about them realzing they are evil and thinking that as they die, they are going to go to Hell.
The second part is about him thinking about something awful and thinking that he's going to go to Hell for thinking something like this. And he's saying that as he feels these demons (evil thoughts) coming, he'd rather be taken to Hell than to wrong those close to him.
Perhaps way off, but that's what I think.

It's a sad song, really. But it's probably one of the most beautiful songs I've ever heard.
the song makes me think that the main person of the song is a solider looking at the carnage all around him during war. the buildings and churches burning people in chaos thinking there on there way to hell. the second part is the solider reflecting on what he has done and what others would think of what hes done to the inoscent people of the enemy exspeacally his wife and family. he's riddled with guilt and feels god wont forgive him and is sure the demons will take him to hell
