I love this song!!! I guess I really don't know why I like it so much, but I find myself singing it all the time.
In concert, Billy Joel described this song as the closest song he has come to writing a Christmas song. It's all pretty much self-explanatory: fate, and having that wonderful person come into your life just when you need them.
I love this line in conjunction with the title (musicians will get it):

As a freshman in band, I knew that the two lines you mentioned were musical references (as well as "She never missed a cue or lost a beat"), but I never put two and two together and realized that the actual title of the song has dual meanings: the more obvious one, that says "It's okay that she's coming back now, she's just in time for me, I don't mind that she left and came back," but also the more subtle, musically-referenced one: being in time, musically. So thanks for indirectly pointing that out, I never noticed that, but I think it's pretty cool. (:
