Yeah, in his memoir E confirms that this song is about his mom:

"...It felt good to acknowledge my complicated relationship with my mom, but also to know that I didn't have to be mad at her forever for some of my problems in life that may have resulted from my childhood."

E is basically watching the world around him and sees it as an ant farm which he isn't part of. He is just looking at everything and feels out of place. He has a yearning to be with someone.

I dont think its about his gf, honestly, i think its about God.

"hard to believe after all of this time that you are one of them," he tried to hate God like he hates everything else, but he gave up on that.

"it's all the mess you made, but I can let it go." That's what I think. The world is all the mess God made, but get over it.
