This is my take on it. Instead of the word beautiful insert "smart". The word beautiful is a good synonym because you just can't help it. You were born this way. Even if you tried not to that's the way it is. So basically she's saying don't be pissed off at me because I'm smart enough to figure you out. It's not my fault. I just can't help it. You thought I was stupid. But I'm not.
