I think this song is about the confusion between denominations of religion. It's about feeling trapped in a pre-ordination mindset, and how everyone has free will over their own lives. Nothing is set in stone, and we should not live by the hand of God's dice. That's what the song says to me, at least.
"God's Dice" I think refers to the chance that's involved when each of us were created. Synapsis is the process where crossing over of the genes occurs, which is a big part of the variety in you, and what traits you aquire. I guess it's about how it's just chance that you turn out the way you do, and the way the people important to you turn out.
