It might not be directly referencing his sister's suicide, but that's what I think about when I hear this song. It's a powerful sentiment regarding loss of innocence and the loss of a loved one.
Think about this song in that it's him as a child and his sister. Especially the last verse:
I'll pick some daisies From the flower bed Of the Galaxy Theater While you clear your head I thought some daisies Might cheer you up
He's just trying to make his sister feel better. An innocent young child could not understand the serious depression his sister's going through, and can't comprehend that she might commit suicide, which she later does.
Thinking about it that way makes me cry, it's so powerful. It may not be accurate in accordance to E's life, but it works nonetheless.
