I believe that it's about a girl that has lost her virginity to her boyfriend. Now that she's committed that "little sin", she's a "free soul". They've lost "our innocence, our tenderness". But now that it's happened, the girl enjoys it. She enjoys toying around with her boyfriend, but he's on to her little games. She's changed, now they're one and the same (they're no longer virgins), and they can no longer fight "that little sin"; i.e. they continue to enjoy sex, which when out of wedlock, is looked down upon by most Christian denominations. Keeping in mind that the vocalist was raised Basptist, but he had a falling out of sorts with it. Just look up the lyrics for 'Backslider'.

this seems like the girl left him and she's rubbing it in. he's looking at her with resentment.

''you can't fight that little sin" --can't leave well enough alone, you have to constantly remind me of what i've lost.
