Ryan said in an interview somewhere on YouTube that the meaning of the song is basically a conversation between him and Molly.

In the video, the interviewer asks them how being in a band has impacted their sibling bond and their music to which Ryan replies that the music has helped them to have conversations that are typically hard to have with each other, 'Baby Boy' being one of them.

He goes on to say that the song is basically someone (him) who is dwindling down into this spiral of self-destruction and how this person is calling out to someone for help, that someone in this case being Molly (of course this someone is just general for anybody).
