Dark stars are objects (possibly stars, they don;t know) that give off little light, so even the slightest presence of them "lit my night up".

Overall, I'm not exactly sure what the story is, but I think it's either about suddenly being dumped by someone who you thought it was going great with, or it's about losing someone to death (where it says "I could lie awake just to watch you breathe, that could mean that, at this point, just knowing that they're not dead is comfort enough) ("sinking ship" and "dark star" could both mean that death was slowly approaching and life was fading). Either way, it's about losing the only one that really mattered to you.

@Breaking carl I can definitely say that I agree with you in the sudden loss of a loved one, but there are several things I'd like to point out that make me think of losing a loved one to death specifically. A terminal illness or something similar; something that was known: his cause and antidote, the sinking ship reference. She's his dark star, she may not have lit up the skies like the rest of the stars, but he saw her very difference. Felt her radiation.

The lyric about "How can you just walk away and leave me here?" This is a very real experience for anyone who's lost a spouse. They can feel slighted, hurt by the fact that their significant other seemingly gave up/gave in and passed on. Most people feel 'left behind' when their spouse simply leaves them, relationship wise, but this specifically said 'leave me here' - in the land of the living.
He could lie awake at night and watch her breathe every night, simply knowing s/he was alive. Yet "in the dead of night, you went dark on me" - he saw their last breath, see them pass in their sleep.
"Blinded I can't do this on my own" is also a very powerful lyric lending toward this; many who are left behind feel like they can't do this on their own, blinded by the life and love they once, a beacon of light that's now gone dark and their image burnt into retina/memory.
This song is about love being a beacon. His lover was his world ("found in you what was lost in me" / "the cause, the antidote") and made him feel grounded in life ("guide me home"). She left for inexplicable reasons and now he's lost.
"You en-dark on me" is nonsense. The lyric should be "You went dark on me", meaning the beacon went out.
A dark star is (was) a real thing (astronomy reference, as with most Starset songs) - from the early universe. They didn't emit much light, just radiation. This description makes his connection to her more visceral - invisible, inexorable - and the pain of losing her guidance more devastating.
This is in my top 3 favorite Starset songs. Beautiful. (But just once can we have a happy/hopeful love song from the band?)
