I guess the song is about a boy who is in love and is writing to a girl who is housed in a Magdalene Asylum "institutions from the 18th to the late 20th centuries ostensibly to house "fallen women", a term used to imply female sexual promiscuity or work in prostitution" -wiki
Who I suspect was forced into prostitution and/or abused by someone and she suffers from depression.
He is frustrated as she shows genuine affection for him and loses some of her depression for lack of a better phrase while she is around him but when they are apart she must be implying she is suicidal.
He tries to help by telling someone at the Asylum "school in the lyrics" but she sadly pushes him away.
Sadly I believe the girl in the song does take her own life and this is a lament, but it could also be possible she was sectioned and not allowed to see him and he has no idea of her fate. Both pretty miserable suggestions for ultimately a very pretty song.
I feel like it is a song about a man getting his heart broken. He loves this girl and he wants to do right by her. He ends up sleeping with her, and then she leaves him.

He wakes up in the morning and begins losing his faith in god.

My guess is that Magdalene is the catholic school the girl he loves came from, I would also guess this is a story from experience going to a private school in England. I don't know that for sure, but I do know a couple of people who might have written a song like this if they were writing music, based on their experiences.
