It's about how she tries to kill her ex-boyfriend's ghost by drowning ("I keep going to the river to pray"), but his ghost keeps rising like a phoenix no matter what she does to him ("Give up the ghost, Stop the haunting, baby").
Well, most people are talking about killers and drowning, but the song was just a metaphor for the struggle she had to write the song according to her. I guess the video threw folks off, because I didn't watch it and had a very different view. To me it was either about going to the Source for guidance or getting drunk to deal with the pain of an abusive boyfriend.
