Some people always to think that in order to "fight" or be in "a battle" being physical is involved but I believe this song is mostly based around a mental war.
The person she's talking about, I'm just going to go with he, is constantly picking fights that are just unnecessary. He is continuously putting her down and she is trying to ask him to either love her, which is what he does some of the time, or to let her go and stop pestering her with the ridiculous accusations. She just wants them to go back to the honeymoon stage but without his cooperation to try and stop "making her his enemy", he needs to leave. He can try to cooperate and stay or he can 'harass' her for the last time and leave.
This is a song about a girl who is in an abusive relationship. She just wants it to stop so she can love him without guilt. She tells him to "choose his battles" because she doesn't want to fight him anymore.
