My interpretation is that the subject has made some mistakes and is coming to terms with this.

'I must disengage the imperfection and begin again'

He wants to make a new start in the 'architects reflection'. ie 'god' or some other father figure.

The cleanly sung part also reiterates the above, the subject got so carried away making wrong decisions that he is now looking back at what he has become.

Epic vocals, epic guitars all round, epic drums = epic masterpiece!

My Interpretation

I agree with your interpretation for sure. If you check a recording of their live set @ http://youtu.be/I-nm8ktZG9M around 8:05 they start this song, and I believe Garrison says "this song is called 'The Architect' and it was inspired by Jesus." To me this song makes sense in that context.
