It sounds like it's about pitying those who believe in God, and losing faith. I can't be too sure, however. But I love the "where will you turn" part, it's so powerful-sounding.
In reality we pity the few that don't believe in God. This song reminds me of someone who is lost. I get the strong impression that Alexia has never explored her faith, but formed her secular opinions based on others experiences. Fact of the matter is that my God has never abounded me, and never will. The skies are not empty. I feel sorry for those who do not know God, that must be a truly empty feeling. I can see why she is so frustrated with that.
Actually there was an interview with Alexia about the song, including the meaning. It's actually about the people whom only pray to God when they want something, ie- a promotion at work, a new car, things like that. She was angry about the fact that people only show their "faith" when it could benefit them.
The lines -

are directed at those people. If you only talk to God when you want something and have done nothing to honor, or praise Him, dont be surprised if a day comes when you NEED God's help and things dont go as planned.
