I think this song is about a relationship that's gone stale, but continues anyway since both parties don't want to "stay here alone": they were "golden ... a long time ago", and at this point they've acknowledged that they're incompatible ("square peg in a round hole"). The "you" in the song is probably a romantic partner, and the "it" is their (singular "their") heart – they're still committed to the other party, but not with any passion. "I guess when it's done falling / It's just lying dead on the floor" takes that further: the honeymoon stage is over and the people are disillusioned with each other. One of them could leave ("do it alone"), but that would be "foolish" and too painful for them to bear.
