Well, and I'm only responding with what I think it means, "In the Black" is a firefly term for the outlying planets which are far from the grasp of The Alliance. The people who live on these planets are free from The Alliance however they live a hard life that lacks in technology and amenities. This song talks about how you can live in these plants and you're free, but you'll be lonely. I'm sure there are other underlying meanings as well, but this is the only one I know of in reference to "in the black".
I've seen Marian in concert, and she described this song as being about Inara and Mal, from the show Firefly. Knowing this it's clear that the song focuses on their relationship after Inara has left Serenity.
