This song is quite amazing. The lyrics are so truthful. He's talking about how no matter how much of a believer you are, you still have doubts sometimes. I get what he's saying. Believing in something invisible is hard to do. I believe there could be something out there but until I have solid proof in my mind, I'll have my doubts. Some of the religion bashing is a bit much in Suicide Silence's songs but it's whatever. They're still amazingly talented. The Fallen is an amazing song by them, It's explains why Mitch is so against god and it's a pretty good reason too. I get what hes saying....

It's not a "clear stab to religious individuals". It's a clear opinion, and belied of his own. And he's speaking in context of someone he knew very personally who was extremely Christian, and he watched their life be miserable because of such heavy faith in something invisible.
Examine any person who has heavy belief or faith in something. They will crumble.
And to me, it sounds like "It's your smile that I miss and your frigid eyes".
