I reckon this song is about losing his Father, for the obvious reason with the lyric stating 'The Father that made me has left me alone' and how he wishes that he could have him back in his life as someone to look up to and learn from.
However, I don't think his Father has passed away, but he has left him and possibly his Mother to live for theirselves, a common thing in today's society. This supports the whole theme of the album of how messed up the world is today.
A great number on the album. Fits in perfectly and really makes you think.
