Its pretty obviously a reference to the many species most notably the crow who drop pebbles into puddles to raise water height. We as humans did it too to raise our wells. It's about progress as a civilization and how we are endlessly competing with ourselves to be the best in technology or art or music etc. No matter how hard we try we can't quite catch up because we're always getting better. The stumbling and running over broken glass are the many bumps in the road, yet we still strive for greatness and continually fall short.
I read that the original name of this song was Waterbourne, after the movie that dredg did the soundtrack to. The movie was about how nobody could drink the water because it was poisoned and everyone was freaking out about it (more or less). Anyway, on traversingboard, it is mentioned that the gathering of pebbles has something to do with childlike behavior, though I cannot actually determine what they mean by "gathering pebbles."

I see this song as a metaphor for spiritual seeking, as so much of dredg's lyrics revolve around this theme, especially on Damus Vu. 'wait for me' he is calling to his God that he is an as yet imperfect man, 'gathering pebbles' of spiritual understand, and 'will catch up' to the wisdom of his guru or God.
And yes, I could be totally wrong, so no internet slamfests. This is what the song is to me.
